The field emerged from the recognition that no single genome can capture the full genetic diversity within a species, and that genes present in some strains or individuals but absent from the reference sequence - the so-called dispensable or accessory genome - often carry critical information about adaptation, virulence and drug resistance. The contents are organised around three axes indicated by the title. Opening chapters address the conceptual foundations and bioinformatics approaches applied in pan-genomic analysis, including the computational tools required to construct, annotate and query pan-genomes from large-scale sequencing data. A substantial portion of the book focuses on bacterial comparative genomics, where pan-genomic methods have had their most mature application, leveraging these approaches for the development of precise diagnostics, vaccines and drug targets. The text presents twelve specific case studies covering a diverse range of organisms, including human pathogens (Corynebacterium), veterinary and plant pathogens, and model bacteria.
