Dort stieg er neben Victor Adler, mit dem er bereits vor dem Bruch mit Schönerer gemeinsam am Linzer Programm von 1882 gearbeitet hatte, zu einer der führenden Persönlichkeiten auf. Innerhalb der Sozialdemokratie vertrat Pernerstorfer den deutschnationalen Parteiflügel.
