Mai 1731 wurde Hamberger mit dem akademischen Beinamen Ctesibus zum Mitglied (Matrikel-Nr. 425) der Leopoldina gewählt. 1744 wurde er o. Professor der Botanik, Anatomie und Chirurgie… und 1748, nach dem Tode seines Schwiegervaters, Professor der Chemie und der praktischen Medizin. Hamberger beteiligte sich auch an den organisatorischen Aufgaben der Jenaer Salana und war in den Wintersemestern 1747, 1753 Rektor der Alma Mater. Als Anhänger der Jatro-Physik (Anwendung der Physik zur Heilung) glaubte er, sämtliche Lebensvorgänge auf einfache physikalische Gesetze zurückführen zu können, und geriet darüber mit Albrecht von Haller in einen Streit.
