This work is attempted to perform microarray data analyses to determine differential gene expression using the open-source R programming e…nvironment in conjunction with the open-source Bioconductor software.We describe procedures for analysis of data using box plots and recommended procedures from Affymetrix for quality control are discussed. The Robust Multichip Averaging (RMA) and MAS5 procedure was used for background correction, normalization and summarization of the AffyBatch probe-level data to obtain expression level data and to discover differentially expressed genes. Heatmaps are used to demonstrate over and under expressed genes in conjunction with t-statistics for determining interesting genes while pFDR was performed to remove false negative. We showed, with real data, how implementation of functions in R and Bioconductor successfully identified differentially expressed genes that may play a role in obesity.

The ATP-competitive inhibitors nilotinib and dasatinib, which bind to c…atalytically different conformation of the Abl kinase domain, had been approved for the targeting most of imatinib-resistant CML, fail to effectively suppress the Bcr-Abl activity of T351I (gatekeeper) mutation. The GNF-2, class of compound that inhibits Bcr-Abl kinase activity through an allosteric non-ATP competitive mechanism. The GNF-2 binds to myristate-binding site of Abl, leading to change in structure of ATP-binding-site. The GNF-5, an analogue of GNF-2 has appropriate pharmacokinetic properties, used in simultaneous binding of ATP-binding-inhibitors imatinib and nilotinib to obscure resistant mutation in Bcr-Abl. The aim of this work is to analyse the different structural analogues of GNF-2, which can be used as therapeutic agent to treat Chronic Myelogenous Leukemia (CML).
