Muze, Lengerhane, Tersane ve dis mekan sergi alani olarak uc ana bolumden olusur. Lengerhane, gemicilikte denize atilan zincir ve ucundaki cipanin uretildigi yer anlaminda kullanilir. Osmanlilarin ve Istanbul'daki en bilinen Lengerhanelerden biri olan Haskoy'deki bina 1996 yilindan beri muzenin bolumlerinden birini olusturmaktadir. 12. yuzyildan kalma bir Bizans binasinin temelleri uzerine 18. yuzyilda, III. Ahmed doneminde, kurulmustur. III. Selim zamaninda restore edilmis ve Cumhuriyet'in kurulmasindan sonra Cibali Tutun Fabrikasi'nin olmustur. Binanin catisi 1990 yilinda cikan bir yanginda ciddi hasar gormustur. 22 Agustos 1996 tarihinde "Rahmi M. Koc Muzesi ve Kultur Vakfi" tarafindan satin alinana kadar terk edilmis durumda kalmistir. Bu bolumdeki en dikkat cekici eserlerden bazilari Bogazici Universitesi Kandilli Rasathanesi'ne ait arastirma alet ve makineleridir. Ayrica ucaklar, lokomotifler, tarihi araclar gibi ulasim araclari, oyuncuklar ve modeller, matbaa makineleri, iletisim aletlerinin sergilendigi Lengerhane binasinin yaninda "Cafe du Levant" adli Fransiz mutfagi agirlikli bir restaurant bulunmaktadir….
