Molecular modeling and simulation methods provide important skills to gain an insight into the dynamic functioning of biological process. In particular we deal with two forms of modeling dynamic behaviors, which can illustrate the advantages of studying biological processes under conditions driven by the system biology approach, wherein interactions between components are crucial for achieving a better understanding of the functioning of biological processes. In order to illustrate our methods, we take two problems of biological processes and different nature, which are enough illustrative to show how interactions take place and how they contribute to a better understanding of the dynamic functioning in biological processes. The first problem is related to the parameter estimation of enzymatic activities taking place during pesticide degradation and the second problem is related with the generation of probabilistic dependencies among components of a Lac Operon by using a dynamic visualization approach that allows users to interact with models being generated.
