Mysterious and irresolvable paradoxes have plagued the existing theories of science. The purpose of this work is to investigate what is missing from the current scientific method and theories that leads to the paradoxes and seemingly erroneous conclusions of science with regard to the observed spontaneous phenomena in nature. A critical review of the current scientific method and theories is undertaken with an objective to facilitate their enhancement towards revealing the ultimate reality in the universe. An approach is put forward for inclusion of the observed spontaneity or consciousness in nature into the current scientific theories, specifically the theory of relativity, to achieve resolution of the paradoxes and questions that haunt modern science and cosmology. The approach also provides a fresh perspective on scientific reality as it relates to the ultimate universal reality. A successful and consistent agreement obtained with the observed results of existing scientific experiments and observations of the universe demonstrates the validity and credibility of the proposed approach for integrating the missing physics of spontaneity into the current theories. The integrated approach also provides a physical basis for addressing various aspects of the ongoing debate between science and religion, and restoring the once lost simplicity, beauty, purpose and meaning to science.
